I think the Zeo Crystal was lost when the Zeonizers we're powered up. I don't think it could have been reversed. The Machines could only destroy the Rangers and take away their powers.

the Zeo Crystal can't be lost. The Zeo Crystal itself was shown when they were using it to keep the Golden Power Staff in power but because they were using the Zeo Crystal for that they couldn't morph.
The Zeonizers were never powered up.
Keep in mind the Zeo Crystal survived the explosion of the Command Center so an explosion isn't going to hurt it... something extremely powerful would have to destroy it and considering how afraid Zedd and Rita were when Tommy had it in his hands after teleporting into the Chamber of Command that should tell you they themselves were petrified of the Zeo Crystal's powers possibly assuming that it could deflect any of their blasts or even reflect their blasts back at them.
